If the circuit you are using is producing a 12v square wave signal, just bring it down to 5volt and bypass the on-board VR conditioner
and connect it directly to the processor pin at the header.
This is what I and many others have done to solve this issue.

Long time no seen :D
I have been in the same place as you are right now and many otheres with me.
What you should be looking at is actualy the signal AFTER the VR conditioner going into the processor pin.
Its easily accesible on the header.
I assume you have alot of logs so look at them ...

No need to build a new GPIO there is plenty of space inside the box for an additional pcb.
Ill try to remember to post a pic of the inside of my box.
Or are you talking about the loom?
